It has been 45 days since my FUE surgery. I had a lot of itching on my receipient area. So I roughly itched my transplanted area for 2 minutes.

During the first 3 month there can be itching. This shows the recovery and healing. If it gets too much you can slowly massage the area that is itching

It is best to contact your doctor about post operative care and instructions since each doctor has a different regimen.  It's been over a month. If your scalp itches, you can scratch it.

If you are on minoxidil than stop using it and apply topical betamethsasone lotion twice a day...

You shouldn't have itching like this at 45 days. It is a good idea to let the people that did your hair transplant know and get a proper assessment and treatment. 
It could be the side effects of Rogaine if you are using it or it could be a case of folliculitis.
