I would recommend returning to your dentist to ask about your trays.  It would be wrong to jump to conclusions about what you were given and what you were supposed to have.  Additionally, I would not expect this to ruin your treatment or even cause less than optimal results....

Sorry to hear that you need a refinement, but this is pretty common with clear aligners.  Since you're not sure whether your dentist told you that refinements would be free or not, you would have to go with what you remember and believe that he/she is being truthful with you now....

I would not recommend sipping coffee with Invisalign in place.  However, why don't you just remove your trays while you drink or sip for a half an hour or so, then rinse your mouth with water or mouthwash before placing the trays back into your mouth?  Good luck and I hope this helps....
