I had a FUE treatment with 3000 grafts + one treatment of PRP focused on front&top. I was not bald, but had a general thining around front/top/crown. My own hair has grown to 1cm as of today and the transplanted ones were all shed after 2 weeks. However, now, after 6 weeks, I can see many small hair in between my 1cm hairs that are sprouting out. Are these the transplanted hairs? Or my own hair that for some reason had a slower growth then the others? Or hair reappearing due to PRP?

In general there's no reason you can't have other medical exams performed after your FUE transplant, X-rays included. As long as the tests don't interfere with the instructions for caring for your grafts, there's no cause for concern.
