Can a lipoma in my stomach affect my chances of getting pregnant?

Any subcutaneous lipoma will not affect your preganacy or chances of getting pregnant.

If it is bothering you can get it removed.

lipoma is located under skin and above muscles and it will have no effect on future pregnancies. However, if it bothers you it can be removed.
