Doing this once in a while is fine. Try and remove the trays ASAP and rinse with water. Then brush as soon as possible. Do not do this all the time because sugar not good held against the teeth. Us common sense.

Tooth movement does cause soreness. trays need to be left in and not be taken in and out alot or things will get worse. If the pain gets worse then talk to your Dr and make sure things are ok. Not perio or abcesses. Sometime an aspirn will help but time is the best relief
A 4mm overjet can be a warning sign of another developing problem. You have to ask the question of why this has occurred. Did you have expansion of your upper jaw with your treatment? Has your tongue posture been looked at? Are you getting clicking in your jaws?...
I would do what you suggested. Call your Dr and get in to see him whem he comes back. He might want to remake 3 tray for you.
