If something does not seem right then discontinue aligner wear. You should keep the aligner out of the mouth until your visit to the orthodontist.
If you have having any pain with the retainers I would recommend to not wear them until the dentist takes a look. It sounds like it may be impinging on your gums and should be relieved to make it more comfortable. There is also a chance that this may have been like this before and now has become irritated but only the dentist that did your exam could check that out.
