I had 39 Invisalign trays and my teeth were still not straight after them, so my dentist ordered 13 more for my top and 11 for my bottom at no cost. However, currently I am on my last Invisalign refinement tray and both sets of my teeth are still not straight and look like they can use a few more trays. I do not want to retain my teeth as they are now because they are still not straight. Can I order another set of refinements for free to fully correct my teeth?

Answer: A second refinement is usually included free of charge from your dentist
Listerine is not causing the cavities. Only sugar + bacteria can cause them. She may be drinking sodas with her aligners in essentially making them a sugar tray much like placing bleach in a bleach tray. I would head in that direction. I'd soak the aligners in something...
You can fix your gap and overbite with Invisalign. Your bite relationship in the back is good. I doubt you will need elastics. We correct the deep bite by intruding the anterior teeth i.e. move the upper teeth up and lower teeth down. This will allow us to close the gap....
I bet they are already gone. When you dry the teeth off to bond on the attachments, they dry out and if you have any areas that are decalcified or fluorosis spots, they show up more. Once the teeth rehydrate, gone.
