My two front teeth were even before I began my Invisalign treatment but a few months later I noticed one front tooth became longer than the other. I’m almost done with my trays. If I continue my Invisalign journey with a new impression and trays, will this issue be fixed?!

It is OK to place your Invisalign right back in after scaling and root planing. But if your gum is sore then it’s recommended that you wait til the next day after your deep cleaning. I would not wait any longer than 24 hours.
Contact you dentist immediately. If you need a strong cleaning at the office it should remove the discoloration. Also if your engagers are removed the aligners can be used as whitening trays to return your teeth to a brighter whiter shade again.
Aligners will not cause an infection. You say that you brush very well, but do you also floss? Brushing cleans only one half of each tooth. Floss cleans the other half. If you are seeing pus, then you have either a gum infection from periodontitis or a tooth abscess from a dead tooth. Either way...
