Unfortunately my "12 year old molar" on the bottom right side erupted late in life and is not aligned with my other teeth. And the 2nd molar on my tip never full erupted and doesn't even connect with my other teeth. I have had pain recently on the top right side so my dentist + recommended oral surgeon recommended to have both molars removed with no replacements. Will I encounter issues not replacing the teeth? Such as major facial changes?

Flowable composits are not supposed to be used on biting surfaces. They are not that strong. So the temp. might break easily if you put biting pressure on it.
I suspect a fractured tooth. Although sinus infection/congestion can cause toothache it won't cause sharp pain upon biting. I think you need to see an endodontist to address the issue.
How does the crown feel to you? If it feels bulky and your bite doesn't feel quite right then it is best to tell your dentist. When a crown is not shaped correctly then it can cause problems in the future.
