Does fixing a deep bite/intrusion with Invisalign move chin down along with the movement of your teeth “into the bone”?

Simple answer is no. The teeth sit in the lower jaw and invisalign does not move the chin down with intrusion.
Oral surgery or a genioplasty is used to move the chin if desired,
