I am on my second to the last tray. I have never experienced this pain ( I'm sure because my gap in actually about to completely close. Should it be removed for final closing, or should I just deal with the pain?

I would recommend moving the teeth into the correct position first, then consider the gingival graft after the fact.
Sometimes when we angulate the teeth better, the gum tissue can follow and actually look better. Might save you the graft!
