Is it normal for a dentist to cut the back molars off the trays on the last couple of trays?

I was told it was so the molars could move down

Yes. It is common for the back teeth sometimes to not touch at the end of invisalign treatment.  In our offices we design our treatment so this does not occur but if that was not done then removal of the back teeth from the last few trays can help correct the bite.
