I have used an emery board to sand away any sharp edges on my trays. Only file in one direction, however. I am on tray 6 or 7 (I have lost count!) and new trays don't bother the inside of my mouth anymore.
I purchased some special cleaning stuff from my orthodontist but it doesn't work as well as my SonicAir or my Waterpic brush attachments. In face, I would recommend anyone who gets Invisalign to also purchase a Waterpick or SonicAir type brush, or both. Makes cleaning the trays a breeze. Don't use the jet attachment, however.
There have been times when I have popped my trays in after eating or drinking without washing my teeth first. This has caused no unwanted effects, but I always try to brush as soon as it is feasible.
My trays are in place around 20 hours a day. Each new tray has fit snuggly and has not caused much discomfort.
