Aligner irritation inside of mouth

I started using the aligners 48 hours ago.  The inside of my mouth seems quite irritated, especially the inside of my cheeks.  Will this subside? The expectation was set that I would have this for about a year. I have 21 sets, which would tell me 42 weeks. Any reason why this is off? Is it possible to accelerate the schedule? Also, any chance I can change out the trays faster than 2 weeks if I keep diligent logs calculating actual time wearing the aligners?

Actually the irritation will not go away unless the source of the irritation is taken away. That may mean that there is a part of the aligner that is rubbing the inside of your cheeks. What type of material is the invisalin made of?

The aligners are made of a clear plastic that is nearly invisible when worn. (we are proud to say we have very clear aligners, clearer than most). The aligners are fully TGA approved. The exterior of the aligner looks similar to tooth-whitening tray. Each transparent aligner is set by the dentist with the exact amount of pressure needed to move the selected teeth toward their realignment over the course of treatment.
